Everybody is forgetting about a very important clue. Remember when Sherlock walked into the room to talk to the little girl who was kidnapped, then she screamed at him. This means that the person who kidnapped her looked just like Sherlock. Mycroft had him killed and Molly used his body as the fake.

I'm not sure if this is what you said, but what if the drugs that the biker supposedly gave to john were the same drugs given to Henry in The Hounds of Bakersville? I mean, John expected to see Sherlock's body there and those drugs make you "see what you expect to see".

i think you're only half right there:

1. i think whomever Moriarty used to kidnap the children used a prosthetic face to kidnap the children.

2. Molly used a random cadaver and used a prosthetic face on it

that theory might be a bit of an overkill.. but its still possible
