How do you determine where it is safe to land and where it isn't in extreme cases? I'm sure at some point intuition and years of experience help make the decision, but are there any more qualitative measurements while you are flying over the area that you are deciding on?

It's all in the tires people. Look at how bouyant those tundra tires are! If you tried this with stock wheels, you'd be on the lake bottom very quickly. Couple the tires with skill and bravery, and this is the result. Badass video CubDriver!
You can use the water again for takeoff. He says himself he never lands unless he can takeoff, and its a safe spot to land.

Very little water can get into the cowl of a supercub... The propwash takes most of the water aft of the intake portion of the cowl and what little spray goes in, isnt likely to do much damage...No different than flying into a rain storm really...
