Good question– we have actually been able to sequence the entire neanderthal genome. Upon examination of the genes controlling skin pigmentation, scientists have been able to conclude that it was very likely they had light skin (and possibly red hair!). Because neanderthals were found mostly in Europe, this makes sense– in regions that receive less sunlight, light skin is an adaptation that allows the body to manufacture more vitamin D.

All organisms experience mutations. They're often bad but fortunately organisms produce more offspring than the environment can sustain so much of the next generation dies anyways. This is loosely directed by the environment as those that are most adapted tend to be the most successful. Beneficial mutations lead to adaptation while "pointless" mutations like arguably eye colour virtually might not effect the chances of survival so they're neither favoured nor repressed and can continue to exist.
