Basically the transition of vent and Aile at the start has now confirmed this small fact: Vent looks like a girl, and Aile looks slightly tomboyish. But still, Vent looks like a girl.

I think gameplay wise, it shoulda been that you start at Giro's shop and you get to choose who you initially want to play as but the other sneaks along and follows you, and then you both become Mega Man Model X. Then, there are some levels available only to Vent or Aile so that you switch in between characters every now and then but whoever you chose at the beginning is who you travel around the town and other places as. Like maybe the Model L level Aile goes to and Vent does Model H's level.
