@BreakItLikeItsHot are u stupid? First of all it was not the Empire that was at war with the CIS it was the republic, when order 66 was called, they killed all the jedi to create the empire, Palpatine knew that the jedi would get in his way, watch your movies!

Actually it starts off like this. Empire vs. CIS, the Empire creates the Clone Troopers and has the Jedis and they fight against the CIS droids. Order 66 is called and the Clone Troopers change their name to Storm Troopers and start fighting against the Empire. Whilst that, Darth Vader raids all the other Jedis and kills them. Later on the Rebels form, with some creatures from other planets and the jedis that survived and they try and fight the "Empire" (CIS in that Case)

uh,u said the rebels turn bad when order 66 was issued,wrong,the CLONES turned evil,which triggers them turning into stormtroopers which make the REBELS fight the empire/stormtroopers.

@TheOptimusprimus1 In the game, when Order 66 is called, the rebel armies have to roll to see what their allegiance will be. So we know in the Star Wars universe the rebels don't turn bad. But in the game, their pawns may switch sides and now be part of the empire forces.
