They used to do that. The Boston side would terminate at Albany and the passengers would get on the NYC section and continue to Chicago.
Now, they revived the through train. Boston section leaves with 2 P42DCs, a baggage car or two, 3 coaches and a cafe. Then when it gets to Albany, They cut off the P32AC-DM and certain cars off of the NYC section then couple the rest to the Boston section and then goes to Chicago. Same procedure on th way back. That way, no one has to change trains
Do you by any chance know why some LSL trains have baggage cars and at other times they dont? It seems the only way to get out of Boston with checked baggages is with the Lake Shore Limited.
The reason why some LSL trains have baggage cars and some don't is because it depends on whether they have one availible at Southhampton Yard.
The Boston part of the Lake Shore is a through train again as of some time this year.

I think that 20 years ago the same two F40PH engines went the whole route between Boston and Chicago.

No idea. You would have to ask Amtrak.
