I just bought a 2010 F-150 with a Ford bedliner and this cover which was installed by the dealer. They cut holes in the bedliner in the recess where the tie-down hooks are located, and ran the tubes into the holes. You said there is no need to locate any plugs, but I am very concerned about repeated dumping water (intentionally) between the bedliner and the bed. How will this ever dry properly - especially with a cover? I see a surefire recipe for rust. What am I missing?
If you have a bed liner where do you put the drain hoses.

Just run them anywhere behind the liner. No need to locate any plugs etc.

Isn't this a BakFlip?

No, It is made by BAK Industries, but is a little different to the BakFlip. It has different components, different rails, different clamps, different seals and a longer warranty. It is built on the same platform as the BakFlip HD, but is more refined.
