2. The symbol on the piece (fish. The fish is the official symbol of christianity. I know. I expected it to be a cross)
3. The corruptability of the machine (somewhere deep in the bible. I can't remember where)
4. The souls go to heaven
5.The church represents sanctuary while the lair of the machines looks a lot like hell.

@shortguy1994 That, and the fact that "souls" are an energy source, and therefore the machine could fuel itself off of the talisman AND the souls of the stichpunks, and at the same time destroy all life on earth.

I have a theory as to why The Machine attacked the dolls:
It wanted its beloved scientist back.
Remember the scene where he was showing the government the machine, and how it tried to shove away the men that was pulling the scientist away from it? It's also how it could have struck and turned in the first place, it just wanted to get back with its creator. I may be missing major details, but I think a little bit of that makes some sense.
