in HL! the vortigaunts are bad because they are confused slaves (you'd be confused to if you just got teleported to an entirely different world) after you kill the final boss in HL1 (sorry can't remember the name, "nihlis" or something along those lines) they are freed.

@simbyoteuser in hl1 vortigaunts think humans are enemies but in hl2 they make alliances and realise their only enemy is the combine.
