If you have already gotten everyone out of their cells then you have to go around lighting tourches! If you light torches then doorways will open.

I didn't attack with her, instead I just healed my other characters with her. I think that you go back to the Lifa tree where you met Eiko and collect the pretty orbs. If not, then I am not very good help-I'm Sorry!!! But I do think that you go back to the place where you met Eiko
