I want to beleive that it was so....lol. As a big fan of the series I was so happy now that Scully and Mulder finally became more than partners. I missed all those episodes when they were on as at that time I lived in a region without electricity in Peru. Now I finally see the seasons 6-9 on DVD.

The clip at 1:30 is from the end of "Pusher" in season 3.
@monny287 As I have been married to a doctor who does fertility treatment: an in vitro fertilisation is never done only once. There are always several intents. Not only one ovulum is fertilized in vitro, and sometimes this is done over months or a year, preparing a woman with hormons to increase the chance for a successfull pregnancy after the fertilised ovulum is put into the uterus. So probably there were several fertilizations of Scully´s ovulums with Mulder´s sperms until they succeeded.
It's never specifically said exactly how William came about. We do know that Mulder and Scully tried the in vitro approach but it failed.
There is speculation to the fact that CSM may have somehow given Scully back her ova in "En Ami", leading to conception in "all things". But to my knowledge, it was not confirmed. We do know that Mulder is definitely William's father.
