No. I think they knew about the Autobot Ark and the Decepticon Warship Nemesis. I'm sure they didn't want to risk a disruption of the timeflow. That's why in "Other victories" they said "the experiment is terminated, but the danger remains." and they wanted to fix the damage done by Megatron.
