@UltraMetaloid It's a game mechanic. In a book, movie, or play, the inconsistencies you pointed out would (or should, anyways) be eliminated. Video games and their storylines operate at a different level than books and movies.

So what the heck was a missile tank doing embedded in a solid rock wall? How do all those expansions get there? surely the Pirates wouldn't have wasted time doing such a stupid thing as hiding these expansions everywhere in their base, and they couldn't have put one in solid rock. Are the ascended Chozo teleporting these things everywhere for Samus to collect? In which case, why not just teleport them directly to Samus and save some time and trouble? It doesn't make sense?

When I first saw the "Purification" in the description, I thought it'd be a way to lower the Corruption a bit, but instead... it was the Space Pirates' madcap scheme.

Ooh! Purification! Maybe there's a way to get the corruption down after all... I mean, you need some corruption to continue, but at least lower it to reduce the changes of "dying" (i.e. turning into another Dark Samus).

I never thought about this til now, but isn't there a real name and theory for how those morph ball warp things work? Something about a kinetic spring or something?
I never thought about it until now but doesn't Samas's suit look like her original version for hte super nintendo :D?

Well, yeah. The Varia Suit is pretty iconic, and the suit shown in Super Metroid is the norm now.
