She has been very, very clear time and time again that:

1) she criticizes the religion and wants it to reform, not to be destroyed

2) her criticism is of Islam the religion, not Muslims the people

Because of this, people that feel offended by what she says are either not listening to her, or they are fundamentalists.

Regarding a Muslim man complaining about Muslims being "attacked" in America, Ayaan Hirsi Ali responded, "Critical reflection on existing dogmas is not equal to an 'attack.'"

Just when I think I'm an intelligent and wise person, I hear Ms. Ali say something like that, and I realize how far I have to go.
