I'm trying not to spoil anything so i wasn't too specific. But over all, it doesn't matter because the story is pretty much the same. Oh, and there's one other thing, the male generally has an overall better stats in everything but attack. the female has higher attack but that's it. (In the beginning)
It's a good game, too bad i got the English version and I didn't get to hear any voice acting.

Certain things are different depending on if you choose a boy or girl.
In the first scene, where the Mad eater attacks, the character you choose, will be the one protecting the other twin. The other twin will be the one talking to Seigan and urahara (both having different reactions but it generally is the same).
Specific events in free time might be different. If you play as a male, there will be more Female fanservice hot spring scenes.
As a female, there are less male scenes
