When Duck and Cover was made, they didn't have the Hydrogen Bomb, which is orders of magnitude more powerful than the A-Bomb. While being less than a kilometer from ground zero meant probable vaporization, ducking into a gutter could really save your life at even a moderate distance.

It is bullshit, and they knew it, but i think the people needed something to cling to. Back then, not quite as much was widely known about the results of a nuclear explosion, and people also needed to feel like they could do something.
Also, if you duck and cover, it means you wont leave a recognizable carbon shadow, which means people wont stop and get emotional about war, just fight back unquestioningly.
