Dogs are social pack animals locking a dog in a crate is literally solitary confinement. It can be a safe get away only if you don't associate it with punishment, or leave them alone in one when they are so obviously upset about being in one.
I used the crate as you would use a crib for a baby. My Great Dane was an energetic puppy and I taught him to use the crate just for safety and he loved it. After long walks he'd go to the crate to relax (I took off the door)but when he got to full size I got rid of the crate and he slept on the couch - his favorite spot. Crate training is good for puppies but I like the adult dog to just sleep wherever he's comfortable because by then, I have them to be respectable animals of the house.
