(Spoiler Alert) Honestly I don't think Alex is the real villain in prototype 2 why because After collecting all of the Web of intrigue nodes you hear about Pariah which is the son of Elizabeth Greene which was practically the main antagonist in Prototype one. So I think Heller may end up helping Alex once he see the bigger picture.

Alex isn't indestructible. Heller isn't either. Heller is infected with a mutated version of the Blacklight virus. Alex may also have mutated along with it. I don't think Heller will ever find out about Pariah unless he kills and consumes Alex Mercer gaining all of his memories and knowledge.

@t0mmygun95 correct but he wants revenge for the death of his family which he blames Alex and the Blacklight virus. He'll probably help to kill Pariah to help destroy the virus...but will probably try to kill Alex as well.
