Rogue didn't die like John thought. It was a recording of her, but it was manipulated. She escaped four days prior to John being captured.
She met up with Bobby and she told him everything that happened, how the experiments changed her abilities. By touching someone, she can safely take their abilities. She tried it on him, but he got angry with her. Because she left.

Later, John searches for those responsible for torturing Rogue. While finding the first person, he only imagines what Rogue had to go through.
He then remembers how he use to be when he was a mutant.

It flashes between Rogue and John and their past selves.

It also shows how Rogue was captured in the first place. There was a mutant who can't be affected by her powers, saying that if they come with her, she can learn control. Only, that was a trap.

The second person John finds was Jubilee. Much older now, she had her powers taken away as well. When John fights her, he remembers his fight with Bobby.

When he leave Jubilee on the ground, bleeding, he leaves to find Rogue. The Asian had told him where she was hiding, so he left after paralyzing Jubes. He finds her walking through a park, and they end up staying with eachother.

A few months later, the cure finally wears off and John becomes Pyro once more.
