There are very few applications that are not compatible with Vista SP2, the large majority that are have to do with specific application drivers. Heck, I run the 64 bit version and have yet to find a showstopping application.
As for migrating; I would avoid those unreliable tools, start all over with a clean sheet and copy things manualy or with scripts. It is more work, but it pays off in maintenance in the long run.
