Answering "Does the pope shit in the woods?" is a way of showing that you think that a question asked is silly as it can only be answered "yes", like when Cesar asks "Do you want to make a little money?". The funny thing about this line in GTA: San Andreas is that some characters interpret it literally, like CJ is actually asking them a question rather than using the line to state something obvious.
