In the Marrionette Theatre there is a fencing bear. Pullman is alluding to this in the Golden Compass when Lyra tries to fence with Iorek. The whole plot deals with growing up and loosing a state of grace. Being a bear Iorek can "See tricks as people see arms and legs." Humans are self conscious of their own abilities and loose them. The only way to regain these abilities is to spend a lifetime working hard. This is the entire thread of the plot and it seems to have escaped you grasp.
I don't know why you think the Amber Spyglass is poorly written. In it we see Lyra and Will Fall to Temptation and loose a state of grace. In the process of doing so they bring about wisedome. When Lyra looses her ability to read the Alethiometer she is demonstrating the loss of that childlike grace that we have as children. Pullman is showing us how wisedome is not as good a unconscious grace, it is better because it is earned. He was inspired by an essay called on the Marionette Theatre.
I think atheists would get a lot less hate if the ones who are famous for being Atheist weren't assholes. While there are certainly religious assholes, there are those who are strong in their faith and still do a lot of good. Mother Teresa for example.

But as an aside, he might've chosen Metatron since he's a seraphim, the highest level of angel. He's also one of the few seraphim actually named (although the other guys sound much cooler--Seraphiel and Jehoel).
