At the time, Jason didn't know that his middle was named after Lila's maiden name. He was only looking to get rid of the Quartermaine name, so when he dropped his last name, I guess he just kept Morgan since it wasn't Quartermaine. It wasn't until a bit later when he was visiting Lila that he found out that Morgan was her maiden name. Ever since then, Jason's always said that he kept Morgan as a last name to honor his Grandmother.

Lila's maiden name was Morgan, which was also Jason's middle name when he was Jason Morgan Quartermaine. So after the accident, Jason dropped the Quartermaine last name and kept Morgan as his surname.
