I had the same problem with my FJ fuel pump, its the shaft that runs through the pump body connecting the diaphram to the electrical points. This shaft becomes sticky where it runs through the body of the pump, this will not allow the shaft to move to the rear allowing the points to disengage that is why the pump runs continuously. My simple fix was to split the pump and clean and lubricate the shaft, after that the pump performed as it should.
