Every time I get to the last stop it says that one passenger is getting off but there is no one left on the bus...

If you pull away from a stop before your last boarding passenger sits down, they'll fly out the rear of the bus, and your passenger count will be incorrect like that.

Always make sure you give your boarding passengers time to sit down before you move.
