You know, the scary thing is, this one amv may have a more complete and understandable story than every iteration of EVA put together.
Shinji's a loser, and gets bullied a lot. He's depressed and ends up sleeping in an alley. His caretaker (Misato) punishes him. This destabilizes his mind. He then gets in a fight with his (girl)friend(?) (Asuka) and kills her. He then grabs a gun, kills 16 of his classmates (+ 1 penguin) and runs. He is then caught, and gets a life sentence.
See? simple.
