It seems to me to be rather an outcry against extremism and religious fundamentalism in general, rather than towards a specific religion. More importantly, Epica seeks to bring people to think for themselves. That is the true goal.
That said, 'Seif Al Din' seems to be more specifically inclined against the transgressions by Islamic leaders (NOT the same as Islam), and 'Cry For The Moon' seems to do the same towards Christian leaders.
