When the heater elements are glowing red, isn't the board being mostly heated by radiation? If that's the case I'd think the black chips would get hotter than the shiny solder. I wonder if a shield should be used to keep direct radiation off the board?
Just got my parts for Christmas, unfortunately the Reflow 3.0 was oos :( . I have started setting up the rest of the hardware and noticed that the bottom doesn't appear to be doing anything at all. Is that normal? The video said the ir is only on top, so why are there bottom elements?
Try to use the fiberglass boards or professionally made boards......if you have to use the paper phenolic boards, let them dry for a long time on a medium heat setting. (I had a couple of paper phenolic boards that had some moisture in them explode while I was reflowing them).

Toaster reflow ovens are a lot of fun!
