It seems like you randomly lost ten Pikmin while fighting the Puffstool, due to the infamous glitch where Pikmin just disappear if there aren't any spots for the game to put them when they fall off an enemy... The same thing often happens when you kill a Wollywog, which is especially annoying since you'd want to use as many Pikmin as possible to keep them on the ground... Luckily, the glitch was fixed for the second game.
