The pancake refers to the wafer/Christ's body/Communion, or her interpretation of what some Christians have actually reduced the Body of Christ via intolerance and aggression (in the case of Scarlet's Walk, what was done to the natives by self-professed Christian/early European settlers in America)

Pancake = the pancake effect, describing the mechanism of the fall of the towers of the World Trade Center. Part of the song's meaning is about Bin Laden "Messiahs need people dying in their name" ordering the attack on the towers "I ordered you a pancake"

I kind of take the man ordering the woman a pancake without her consent to represent patriarchal Christianity's way of taking away the power from women. Especially in context of it being the wafer like styx3956 suggested. Empty calories. Plus, from what I've heard, Tori doesn't eat pancakes or even much bread.
