Layer Sets, those little folder groups in Photoshop, are useful for more than just organizing and hiding a bunch of stacked layers. Groups have their own blend modes.
Once you start to understand how to use them, you can more easily build your comps without resorting to flattening or jumping merged layers to a new layer.
