Walter stole Peter from the other universe so he could cure him because his Peter died from a new sickness. Walter planned on taking him back but he got too attached.

When it came to seeing Walter at the grave first time I realised it was Peter's Grave and he was from an alternate universe. Wonder if find out next season? Great season look forward to season 2.
