Here are my theories on who the last boss is
1. He is a test to see if Link is worthy of the Triforce.
2. Ganon created Shadow Link as his last line of defense against Link and served as a leader and general to his minions while he was dead.
3. He is Ganon's soul manifesting himself as Link's dark side.
4. He is the wizard who cast the sleep spell on Zelda though it could have also been Carok the Wizzrobe.

i played link so many time and I absolutly loved this game.. I got to thunderbird like 3 times and never killed it... I never really figured out the complexity of the palace. kept getting lost. great job i would like to see another game just like this one one day. too much 3d animation now

it is shadow link

@metalsonic641 Actually I think the Triforce of Power was given to the current Princess Zelda of that time by Link to protect it.
you know when you fought your shadow...you can just kneel and thrust vigorously..pinning the shadow against the wall and periodically cause damage without any damage to Link

@TheBrionus Yeah, but I wanted to gives the viewers a show. Just kneeling in the left-hand corner and stabbing until dead is kind of boring to watch :-|

@pinkypimpalicous I know. The GameCube controller and Level 7 Magic makes for an interesting challenge.

it could be links shadow puppet because gannon does use puppets alot in games

@metalsonic641 I always had a "romantic" view in that Ganon needs the blood of Link to be revived (As stated in the manual), so maybe the remains (Spirit?) of Ganon somehow found their way inside Link at the end of Zelda 1 & the little magician-looking guy here was somehow able to draw out that evil from within Link (I was like 6 or 7 at the time; go figure the logic :) ) -- But I like your idea of Ganon controlling a puppet of sorts. Kudos to you for that idea, and thanks for commenting! :)
