In the war of the three great nations, I believe that Thor was instantly destroyed by their warring neighbors (since they weren't very heavy on weapons, if I recall correctly). If you read some documents/talk to Oz (the computer) they reference that perhaps capturing Aska (the Summon Spirit of Light) caused their empire to sink to the bottom of the sea. Something along those lines. It's been a while since I've played.
