Sounds / looks like an encoding problem. YouTube typically screws up our best work! I would simply encode it and upload again.
Since you're doing a lot of videos, I would highly recommend Quicktime Pro if you don't have it. It's the cheapest and most professional way to edit videos.
(Naturally, I use After Effects...!)
