then do I have to hook up a separate circuit to handle the extrusion heater if I'm using a 4 axis cnc board? I already ordered 3 makerbot stepper driver boards so now I need an extuder board and the motherboard.

with a 4 axis board and a relay setup, you have all that is needed. maker-bot i believe also has relay setup now. the best rule is go with what you are familiar with. so order your setup from them.

very informative. I have been dealing with trying to buy electronics for a Mendel and had no idea there were other options out there besides the specific stepper driver boards like the ones sold by makerbot and botmill. This answers some questions, thanks.

there is also some work on 5d arduino. there is a programmer that has a version that does not use float math that runs even on the atmega168. Google 5d on arduino. and yes no makerbot circuitry is required, I think that they have a monopoly, but also a very loyal following. also there setup is based off of reprap foundation ease of use. you'll pay a lot for makerbot, but is will work ok. For reliable electronics that are industry standard, use a cnc board. look for 3 or 4 axis cnc board/relay
