@Dariustheman757 In the future timeline Link is gone so he doesn't stop Ganondorf. In fear, the gods flood Hyrule, leading to WW, PH and ST.

In the What if? timeline Ganondorf has beaten Link and Hyrule slowly decays. The makers pretty much accommodated the games that made little to no remarks on their placement on the timeline in this one.

@Dariustheman757 From OoT the time distorts and three timelines are created, two streaming from the past and the future and one in a What if? kind of way.

In the past timeline, Link goes to Zelda and the king and explains them about the future invasion, thus Ganon is captured and taken to Arbiter Grounds. Meanwhile, Zelda sends Link away so he won't open the Door of Time. All of this eventually leads to MM and TP. Later, Ganondorf is freed and he revives Vaati, then FSA happens.

SSLink is the first hero, designated by Hylia to become Zelda's savior and Demise's bane. After SS the Impa seals the Triforce and Hyrule is founded unaware of it's existence, then TMC and FS happen. Some time after FS several tribes across Hyrule (Still not unified as a kingdom) find out about the Triforce and a short war begins, ending with the death of OoTLink's mother and the unification of Hyrule.

I love the bosses from Twilight Princess. All in all, a super game ;D
