I don't see what the problem is; Kyubey's kind was harvesting energy in probably the most efficient way they could. Even if they did have feelings, I think they would've seen Earth and other worlds as a necessary sacrifice to keep the universe from collapsing. It's kind of like the argument proposed at the end of Watchmen.

Or perhaps I'm looking to deeply into this.
