@USColonialMarine I thought they used a short sword of some sort because they would usually be in close quarters. Maybe even whatever you call those smaller swords Samurai would carry.

Because the straight Ninja sword (aka Ninjato) is modern invention and never used by real Ninja. The film-makers probably didn't know that, though. So, more than likely, they just found a Samurai Katana and went with it.
Nice observation, though.
