If you want to sell on the store you do have to get ISBN numbers and have an account with Apple to use the iBooks store to sell the books. You can also make ePub books in this new Apple .iba electronic publishing format that you can give away for free, the licence says you can't sell the books in any other place or off you own website. I wonder if there will be applications created that will make these sorts of books that can bypass this restriction. Will it be as good as this iBooks creator or will it fall short?
