I used to play this game from start to finish in one sitting, it would take me the whole day :P Then again, I never bothered to get all the figurines or kinstone fusions, so I just went through the storyline got all the sword scrolls from the martial art dudes.
How could you call a gold tectite, a gold octorock? One bounces and the other shoots stones. Also you skipped a section, so your going to have to do the loop again. It can be done in one loop, but you cant miss a spot or fusion.

Im playing this on my 3ds now since it was released to the 3ds Ambassadors. Same as your playing(no save states). All I have left is the gauntlet with the bells, then the boss fight.
I always thought the Cloud Tops was a pretty cool are as far as looks went, but it can definitely be kind of a pain to get around. You definitely are nearing the end of the game though, or at least I would classify it as that. I don't really remember what the final dungeon is like at all, but I have pretty vivid memories of what the next one is like, so it kind of is the last dungeon in my eyes :P
Also that enemy at the end was Lakitu! Except he somehow acquired the power of lightning? Strange.
The bow isn't exactly the best way to deal with Lakitus. The Gust Jar, Cane of Pacci, and Boomerang (I think) all work much better. Also, I'm not really sure I really qualify as a guide, since I'm only telling you what you missed, and not how to get it (although you seem capable enough of figuring it out, anyway). Lastly, I actually didn't know there were kinstones hidden in those clouds. I don't recall if I've ever bothered to dig through them.

Sucking in keese with the gust jar reminds me of Luigi's Mansion.
And the "air sharks" remind me of the mecha-sharks in Gex: Enter The Gecko.

The sharks are called Cloud Piranha, and you want to use the Boomerang to stun them, same with the cloud enemy's
