It's a spelling anomaly. The British regiments spell it with an I whilst the place name is spelled with an E.

It's either spelt Enniskillen or Inniskilling. People used to say Inniskilling in the olden days but tend to say Enniskillen more now which is kinda stupid cause in Irish it's "Inis Ceithleann" which is pronounced like Inishkillen so really they're both like half way there. Who cares anyways. Awesome song.
