He did that to protect Jon.  If everyone knew that Jon was the son of Rhaegar, then he'd be the rightful king and therefore Robert would have him killed.

I don't think WinterUnit meant that Tyrion was switched with another child, but rather that one of his parents has Targaryen genes. If Tywin Lannister had any reason to suspect that Tyrion was not his child, he would have done away with him long before. Remember that Tywin's wife died giving birth to Tyrion so he can't deny that's his child, but rather he blames him for causing his wife's death and hates him for the rest of his life because of that.

I think Jon is going to be one of the heads of the Dragon, but he won't end up with Dany for a couple reasons.

1- Jon swore vows, and after Yggritte, he's not breaking them again.

2- The downfall of the Targaryens (and currently, the Lannisters) is that children born of incest don't come out right. If Jon is even half Targaryen, the blood is still too pure.

3- Dany is barren. Even if she did fall in love with Jon, there would be no children.

Jon Snow is one Head. Daenarys is the second. And Tyrion is the third. Tywin hated Tyrion for more than just his dwarfishness. He even stresses that jaime is HIS son , and thats why Tyrion will never get Casterly Rock.

An interesting conspiracy theory-- jon being the son of rhaegar-- but Ned (Beric's squire) in the third book and Robert in the first book both said that wylla is Jon's mother. She was most likely a Dayne servant. The vow was that his sister loved Rhaegar and died for unknown reasons at the moment. And why keep it a secret? Cause Robert went to war for that girl.. gotta sucks to know that you went to war for nothing (which anyway happened, cause she died).
