Actually, it goes all the way up to Seattle. The Reason it doesn't detour into SF is due to the fact that SF juts out and makes an isthmus seperate from the rest of California. If the wanted to build a route into SF, then the route would have to make a U-turn and backtrack out, which is a waste of money. Fortunately, around the San Jose area, Amtrak shares stations with Caltrain. With Caltrain and/or BART, you should be able to get to SF just fine :)
They should build a faster California train between San Francisco 4th and King to Los Angeles. It will run down the peninsula. Call it the "Golden State".

It shouldn't stop in Emeryville. It should go from San Diego to San Francisco.
