With respect to Mr. Cockburn's discussion of the Kennedy assassination and a "rogue CIA," yes, it is correct to say that the CIA acts on executive order. However, many assassination theorists have commented on Kennedy's desire to weaken the CIA significantly, and Kennedy's firing of Allen Dulles as head of CIA, hence the "rogue" characterization.
