A majority of them come at night, but some of them are available only during the day too.

I remember a few years back I saw an online FAQ that had every Gold Skulltula's location, where to find it, what time and everything.

Go to the pond as Adult Link, catch any fish over 15 lbs I believe, and he gives you the Gold Scale. Dive to the bottom of Lakeside Lab and the creepy guy gives you a piece of heart too.
