you're thinking of Earthbound Zero - aka Mother 1.

The reason prototype comes to mind is probably that one story goes that Earthbound Zero/Mother 1 was almost totally translated, but dropped due to NES ending its lifespan, and the rom we got of Earthbound Zero was just small alterations from that prototype.
