good word!!, we are to pray for all men of every race whom God has elected for eternal life by Jesus, that's what is meant by "God wants all men to be saved and none perish." He wants all men he has foreknown and chosen to remain and be saved. this is how you reconcile limited atonement with those seemingly universal salvation scriptures which appear to contradict limited atonement. (we are to pray for all men in general so that God restrains them and we can live peaceably.)
Then in verses 21 & 23 of John 15, He IS referring to (and praying FOR) the world of all mankind. In v24 Christ is referring either to the Earth itself, or the world system again. Then in v25 the people. So the idea that God DOESN'T want us praying for ALL MEN is preposterous, and NOT supported in scripture (at least not in the examples you gave).
However, I find it MUCH more likely that Jesus was referring to NOT praying with regard to the "world system" in this instance, since He uses "world" multiple times in this prayer to the Father (v11 "I am no more IN THE WORLD, but these are IN THE WORLD", v12 "While I was with them IN THE WORLD", v13 "these things I speak IN THE WORLD", 3 times in v14, more in v15, v16, v18 - all NOT referring to other people "to not pray for").
Plus, 1 John 5:16 is referring to a sin by A BROTHER (and by your reasoning - in this epistle to believers, that BROTHER is a fellow chosen/elect/saved individual). So your argument (which misses the mark) must be that we're NOT to pray for fellow Christians. But of course that's silly, because it's the SIN we're not to pray for.
Your other example John 17:9 wouldn't hold water even if Jesus WAS talking about NOT praying for the rest of the people in the world in this ONE instance.
This is really sad. You said you used to NOT be a Calvinist. Well if these are the kinds of explanations that convinced you to become one, then I'd STRONGLY (no pun intended) suggest that you reconsider. Not saying you should revert to Arminianism (I would recommend Biblical Christianity).
1st - 1 John 5:16 does NOT say we shouldn't pray for everybody. "I do not say that he shall pray for IT". The scripture says not to pray for IT (the sin) not HIM (the brother).

there is no such thing as limited atonement , for on thing it is not atoment its reconciled we are reconciled to God 2 cor 5 17 -21
