When he temporary received Clark's powers from Jor-El in episode 1 of season 3 it weakened his heart and the shock of Lionel discovering Clark's secret caused heart failure. That is the gist of it.

The best part of this video is when Jonathan looks at Martha like he'll always love her, and then he looks at Clark and you can tell he's thinking some day he'll be the Man Of Steel

I don't normally watch Smallville my sister does, but i had caught this episode when it was on tv, i thought the song was well chosen. T,T and it was one of the saddest tv deaths i had ever seen. T,T

I know I'm about a year late, but remember Clark died in an earlier episode, and was brought back by Jorel. Clark was told at the time that someone close to him would die as a result.
