From what I can tell, it seems like the game kept the same enemies and positions from the previous stage and mistakenly used them on the final level. Those weird flickering enemies are supposed to be the amoeba enemies, and that weird enemy at the end was supposed to be the boss from the previous level. Once defeated, the game gets confused, crashes, and reboots.
So, why did the game "forget" to update the enemy positions for the next level? Hardware malfunction (esp. with Bubble system).
The Bubble System is a motherboard design made by Konami in the 1980's.
As per its name, the Bubble System used bubble memory instead of the typical ROM chip-based design. It was highly susceptible to magnetic fields, which is not ideal in an arcade with unshielded speaker coils and other electromagnetic radiation sources. A woking Bubble System is super rare.
A key characteristic is that the memory must be heated prior to use, which is why you see the warm up screen in Gradius and Twinbee.
If someone still has his Gradius arcade machine, i`m 90 percent sure that this machine is broken. Why? Because Bubble System could easily overheat. So, a new Bubble System powered cabinet could survive circa 7 years of use. Another words: BS sucks.
